Her losing scales would likely be from the flashing she's still doing. As explained before, the velvet infestation has probably become more severe up to starting the meds.

Still eating is a good sign!

The meds can make the water cloudy. M2 can make it cloudy and yellow. Often, antiparasitic meds can discolour the water as well (if it has malachite green in it... and can stain some objects in the tank or silicone if the tank is glass). The water is likely not "murkey" from waste but from the meds (that is normal). As long as you're picking up the food and poo... your water should be in good shape, especially if you're doing daily 25% waterchanges... it will not only reoxygenate the water (which will help in healing, even though bettas don't soley rely on oxygenated water), as well as work to keep the water clean.
